SUMMARY:Metagenomic and bioinformatic tools for deep-ocean observation and diversity studies
DESCRIPTION:It will be a four-day event taking place on 5-8 May 2026. \nDESCRIPTION:\n\n\n\n\n\n\n\n\nIn the past couple of decades\, the development of high-throughput sequencing technologies has enhanced our capacity to study biodiversity and ecosystem functioning across multiple habitats. The generation of large amounts of data\, however\, requires specific bioinformatic and statistical tools to contribute to marine ecosystems observation and management. This workshop aims at providing an overview and practical application of current methodologies\, such as eDNA metabarcoding\, metagenomics\, and associated bioinformatic tools to analyze next-generation sequencing data and to make insightful interpretations in the context of marine ecology and biodiversity. There will be a focus on microbial communities\, but the workshop will cover the two major biological groups (prokaryotes and eukaryotes) and it will explore biodiversity concepts that encompass larger organisms as well. This 4-day workshop will comprise keynote lectures by invited speakers as well as theoretical and practical lectures by CIIMAR and external instructors\, and hands-on sessions for the implementation of bioinformatic workflows. We will make use of open-source tools available in R and Python environments for the qualitative and quantitative analysis of large sequence and environmental data. \n\n\n\n\n\n\n\n\n\nTarget audience: MSc/PhD students to established researchers\nRequirements: Basic knowledge in programming environments (e.g. R\, Python) is desirable\, but not mandatory.\nLocation: FCUP (Faculty of Sciences of the University of Porto)\nRegistration is free for all participants\n\nRegistrations are open until 21 April 2026. \nNOTE: \nA maximum of 25 participants will be selected for the workshop\, considering their motivation and the potential impact of the workshop in their careers. \n\nWorkshop Instructors: \nDr. Catarina Magalhães \nDedicated to understanding how microscopic life shapes natural environments and responds to ecosystem functioning\, from the icy waters of the Arctic and Antarctica to the deep sea and coastal ecosystems. Catarina Magalhães works as a researcher at CIIMAR and teaches at the University of Porto. Catarina also serves on the coordination committee of the Portuguese Polar Program. In her research\, she combines oceanographic expeditions\, laboratory experiments\, and advanced genomic approaches\, such as metagenomics and metatranscriptomics\, to investigate how these invisible communities respond to environmental change. Catarina is actively involved in several national and international marine microbiome monitoring programs\, contributing to global efforts to standardize microbiome research and data sharing. She particularly values collaborative work and the opportunity to bring together multidisciplinary teams to address key challenges in marine science.  \nDr. Miguel Semedo \nMiguel Semedo received his PhD in Marine Sciences from the Virginia Institute of Marine Science\, College of William and Mary (2019)\, and he is currently a junior researcher at CIIMAR and co-PI of the Microbiome Ecology and Biogeochemistry group. As a microbial ecologist\, Miguel is interested in investigating the diversity and function of microbial communities across multiple environments and their roles in biogeochemical processes\, especially the nitrogen cycle. For his research\, he applies molecular\, bioinformatic\, and biogeochemical methodologies to connect the dots between microbial community composition and biological activity. \nDr. Alessandro Vezzi \nAlessandro Vezzi obtained his PhD in Biotechnology from the Department of Biology at the University of Padova\, Italy\, in 2003\, and he is currently a researcher in the same Department. As a molecular biologist\, Alessandro has always focused his research on genome sequencing and analysis of both prokaryotic and eukaryotic organisms\, applying various laboratory protocols and surfing through different sequencing platforms. In recent years\, Alessandro has increasingly focused his expertise on the study of environmental microbial communities through metagenomic and metatranscriptomic approaches\, while continuing to engage in a broader range of research areas. \nDr. Adriana Rego \nAdriana Rego is a junior researcher on the Cyanobacterial Natural Products (CNP) team at CIIMAR\, working at the interface of microbial and chemical ecology fields. During her PhD studies\, completed in 2023\, Adriana assessed the biosynthetic potential of Earth microbiomes through bioinformatic analysis of biosynthetic genes within metagenomic datasets. Adriana’s research is driven by her interest in bacteria and their potential as biosynthetic machineries. She combines laboratory and bioinformatic approaches for the bioprospection of environmental microbiomes\, aiming to understand chemical interactions across the environment. \nDr. Francisco Pascoal \nFrancisco Pascoal holds a PhD in Biology\, from University of Porto\, and is currently a researcher at CIIMAR. His research focuses on the development of data science tools\, including machine learning\, to analyse microbiome datasets. He is an expert on the prokaryotic ecology of the Arctic Ocean and on the microbial rare biosphere topic. Recently\, Francisco developed an unsupervised learning strategy to define the microbial rare biosphere\, and is currently working on rule-based and supervised machine learning to uncover the complexity of microbiome datasets. \nNicola Gambardella \nNicola Gambardella graduated in Molecular Biology and Bioinformatics at the University of Padova and he is currently a PhD researcher in Biology at CIIMAR. As Bioinformatician and microbiologist\, Nicola is interested in developing bioinformatic tools and study microbial communities in extreme and rapidly changing environments. His PhD\, funded by the competitive “LaCaixa” Foundation INPhINIT fellowship\, focuses on the role of prokaryotic communities in mercury transformations in permafrost degrading environments. For his research\, he uses multi ‘omics techniques and ad-hoc bioinformatic pipelines to connect biogeochemistry and microbial ecology.

SUMMARY:Multivariate Statistics with R for Biological Sciences
DESCRIPTION:20 hours course \nThis course will focus on the most useful techniques of multivariate statistical analysis in Biological sciences. These will be principal component analysis\, canonical correspondence analysis\, multidimensional scaling\, discriminant analysis and cluster analysis. Other techniques\, such as correspondence analysis and factor analysis will be approached in a simpler way. Lastly\, some techniques will be approached in a very introductory way\, as it will be the case of canonical correlation\, and redundancy analysis. A brief introduction to parametron and non-parametric techniques for hypothesis contrasts (Hoteling test\, MANOVA\, PERMANOVA) will also be part of the first session. \nAlthough this course uses the R programming language as the basis for the examples and exercises\, which will undoubtedly help the student to become more familiar with it\, learning this language is not an objective of this course. \nGOALS/SKILLS \nThe general aim of the course is to become familiar with the basic concepts of multivariate statistics and to know in detail the main techniques. The methodology to do it consists of exemplified theoretical explanations\, for which the open source programming language R will be used. Students will receive the course lesson material in pdf format\, which contains the theoretical explanations together with worked examples. The examples will also be provided as scripts in R language. In addition\, students will be provided with data files\, which will be used to perform a series of exercises during class hours. These exercises will also be reviewed during class hours. \nPrerequisites: Basic knowledge of R \nINSTRUCTOR \nAldo Barreiro Felpeto is a researcher at Centro Interdisciplinar de Investigação Marinha e Ambiental (CIIMAR) associated to the University of Porto (Porto\, Portugal). His research career has focused in plankton ecology. He defended his Ph.D. dissertation in 2007 in the Department of Ecology at the University of Vigo (Vigo\, Spain) about interactions between zooplankton and toxic phytoplankton species from the Spanish NW Atlantic coast\, southern Baltic sea and southern Tirreno coast. In 2008-2010\, he performed a post-doctorate in the Department of Ecology and Evolutionary Biology at Cornell University (Ithaca\, New York\, USA). Since 2011 he is a researcher at CIIMAR.

SUMMARY:From Question to Measure: Designing a Good Questionnaire
DESCRIPTION:Questionnaires are among the most widely used data collection tools in scientific research. DESCRIPTION:‘How to Design a Graphical Abstract‘ workshop aims to explain what a graphical abstract is and give you design tools and tips on how to create a better\, clear and engaging graphical abstract. \nThis workshop is tailored to give you tools and improve your graphical abstract\, without having to learn how to use a new software program (like Adobe Illustrator).  \nBring your graphical abstract\, share it with the class\, work on it and take home a new version!  \n  \n\nGENERAL INFORMATIONS:\nIt will be held at IPMA\, Matosinhos\, on May 19th\, from 9:30am to 5:30pm. \nThe workshop will be delivered in english. \n  \nRegistration fee: \n\nCIIMAR & IPMA members: free\nStandard: 100€ (CCMAR members have a 50% discount)\n\n  \nRegistration closes on May 5th. \n\nFor this session\, you’ll need to bring your personal computer for the practical activity.\nIn addition\, you must send your graphical abstract to trainingandcareer@ciimar.u.pt\, which will then be shared with the trainer. Each participant presents their own work so that everyone becomes familiar with the theme of each abstract and is encouraged to think about the message they want to convey\nTalk: “How to design a graphical abstract”\, which includes various tips and best practices for creating a clear and effective graphical abstract\n\nAfternoon (2pm-5:30pm) \n\nIndividual work on rethinking and redesigning their graphical abstract\nPresentation of the new versions of the graphical abstracts (before vs after). The trainer will give feedback on the graphical abstract and suggest alternatives\n\n  \nTrainer: Rita Félix \nRita Félix is a science communicator\, illustrator and designer\, with life sciences research experience. Currently working as the Designer and Science Illustrator at CNC-UC.  \nShe completed her PhD in Neuroscience in 2020\, in the Champalimaud Neuroscience Programme. After that\, she enrolled in a Digital Illustration Specialization Course to further develop her visualization and design skills. Worked as a Scientific Graphic Designer at Science Crunchers\, a science communication company\, where she developed multiple graphical abstracts\, article figures\, infographics\, diagrams\, illustrations\, visual identity\, logos and webdesign for companies\, scientific institutions and Horizon 2020 consortia.

SUMMARY:From Question to Measure: Designing a Good Questionnaire
DESCRIPTION:Questionnaires are among the most widely used data collection tools in scientific research. Now you’ll have to make up for it and work over the weekend! \nThis workshop aims to guide PhD candidates throughout their doctoral journey\, promoting productivity and reducing time to completion. It seeks to empower PhD candidates with tools to mitigate\, manage\, or resolve potential issues that may arise in the supervisor–supervisee relationship. Additionally\, it aims to equip doctoral students with strategies to better cope with stressors inherent to the PhD process\, thereby preventing burnout. \n  \nThe Time Management and Procrastination workshop is free for CIIMAR Community and CCMAR\, but prior registration is required (in the ticket below). DESCRIPTION:A supervisão doutoral é uma dimensão central da carreira académica\, envolvendo não apenas o acompanhamento científico\, mas também a gestão eficaz do processo de orientação do desenvolvimento do/a doutorando/a. As reuniões de orientação constituem um espaço privilegiado para este acompanhamento\, podendo representar uma parte significativa da agenda dos orientadores\, quando estes orientam múltiplos estudantes. \nNo entanto\, estas reuniões nem sempre são utilizadas de forma estratégica. A pressão de múltiplos compromissos\, a ausência de referenciais claros e a tendência para substituir encontros por comunicações assíncronas (como o email) podem comprometer a sua eficácia. Acresce que\, muitas vezes\, não existem diretrizes institucionais claras para a condução destas reuniões (Coutts & Marshall\, 2019; Woods & Berger\, 1988). \n  \n\nINFORMAÇÕES GERAIS:\nO workshop ‘Reuniões doutorais eficazes e feedback eficiente na supervisão doutoral‘ será realizado no CIIMAR\, dia 29 de maio\, das 9h30 às 12h30. SUMMARY:Effective PhD Meetings and Efficient Feedback in Doctoral Supervision
DESCRIPTION:Supervising PhD students is one of the many functions that make up an academia career. Holding supervision meetings can occupy a large percentage of our schedules; however\, supervisors and students aften avoid them (in favor of emails\, for example). On the other hand\, PhD students may feel that the meetings are not fruitful or even useful\, and supervisors may feel that PhD students do not make the most of the time allocated for the meeting. \nBoth may feel that there are not enough hours in the day to hold them\, along with other commitments and expectations. However\, the literature has shown that very few Higher Education Institutions issue guidelines for supervision meetings (Coutts\, E & Marshall\, P 2019; Woods & Berger\, 1988). \n  \n\nGENERAL INFORMATION:\nThe ‘Effective PhD Meetings and Efficient Feedback in Doctoral Supervision‘ workshop will be held online on October 9th\, from 2pm to 5pm. A specialist in digital skills development\, team leadership and educational innovation\, she has worked with several leading organizations\, combining strong technical expertise with a clear focus on human development. \nThroughout her career\, she has implemented management solutions in corporate environments and developed both in-person and online training projects in areas such as Microsoft tools\, Digital Optimization\, Task Optimization\, Programming\, Presentations with Canva and AI and other IT and Digital topics. \nShe is currently focused on Artificial Intelligence and process automation\, leveraging her experience in training and digital transformation to design innovative\, efficient solutions aimed at organizational optimization.

DESCRIPTION:O workshop ‘Ciclo de Transferência de Tecnologia‘ visa a aquisição de conhecimentos sobre o ciclo de transferência de tecnologia desde as primeiras etapas até à valorização do conhecimento. \n  \n\nINFORMAÇÕES GERAIS:\nEste será um evento de duas tardes (das 14h às 16h) a realizar nos dias 4 e 11 de novembro\, no CIIMAR. \nSerá dinamizado em português. \n  \nO workshop é gratuito e destinado à Comunidade CIIMAR. \n  \nNOTA: O certificado de participação será emitido caso o formando compareça a\, pelo menos\, 80% do tempo total do curso. \nCaso os tickets estejam esgotados\, pode inscrever-se na lista de espera através do seguinte link (será notificado por ordem de inscrição). \n  \n\nDESCRIÇÃO:\nObjetivo: Adquirir conceitos fundamentais sobre o ciclo de transferência de tecnologia. \nConteúdos Programáticos: \n\nConceitos de transferência de tecnologia;\nEstratégias de valorização e proteção;\nNoções básicas de empreendedorismo.\n\n  \nFormadoras: \nCarla Domingues\, Coordenadora do Gabinete de Transferência de Tecnologia e Desenvolvimento de Negócio \nAcumula mais de 10 anos de experiência de investigação na área das ciências do mar. Anteriormente integrou a equipa técnica da Fórum Oceano\, a entidade responsável pela dinamização do Cluster do Mar Português\, onde desenvolveu atividade em estreita relação com stakeholders empresariais do setor público e privado\, e de organizações de investigação e desenvolvimento\, assumindo responsabilidades no acompanhamento de projetos\, em atividades de cooperação e networking\, no apoio a novas ideias de projeto e novas oportunidades de negócio\, em particular nas áreas relacionadas com a bioeconomia azul. \n\n\nAna Cavadas\, Transferência de Tecnologia e Desenvolvimento de Negócio \nDá apoio às atividades de transferência de conhecimento e gestão da inovação do CIIMAR. As suas principais atividades incluem a valorização e exploração de resultados de I&D\, a gestão da Propriedade Intelectual\, a implementação da ligação às partes interessadas e de iniciativas de I&D orientadas para o mercado\, o desenvolvimento da estratégia de inovação do CIIMAR e a promoção do empreendedorismo.
